I can see what I thing could be a problem in your path.
You are showing:
/home/aatrader/public_html/port.php
and it should be:
/home/public_html/aatrader/port.php

Check where your aatrader dir is, it should be inside your public_html, not outside.

Two more questions

In the config directory, there is a shiptypes.ini file. You can add ships and make changes there. Then run create universe again and it will create the additional ships.

Mail uses the builtin php mail. So is probably in the sendmail configuration somewhere.
